In all the Next Generation and Voyager episodes that involve the Borg, the only way to make the phasers harm the Borg after they had adapted was to modulate the frequencies of the phasers. However, all Malcolm had to was increase the output power of the phasers.

   
While testing the modified phase weapons, Lt Reed mentioned an input value in megajoules. He then ordered the "power" to be raised, but still quoted a value in megajoules. Joules are not a measure of power, but a measure of energy. Power is the rate of dissipation of energy and is measured in watts or, at the power levels that Reed was providing, megawatts
   
It shouldn't have taken so long for the nanotech to assimulate Phlox. The Borg should have all the info needed to assimulate a Denobulan in a matter of minutes, not hours.
   
The Borg are resistent to being exposed to space. The two Tarkalian Borg should still be floating out there functioning fine.
   
In an attempt to preserve the continuity within the Star Trek Universe, the writers intentionally omitted the line, "We are (the) Borg". When the Enterprise tracks down the ship and responds to their hail, all he hears is "You will be assimilated. Resistance is futile." Although the writers wanted it that no human would have heard of the Borg until TNG's "Q Who?" from the theoretical perspective of the Borg, it doesn't make much sense for them not to have said their famous line.
